Summary

Audit - Production and Audit - All export only the main dependencies, so nothing that ships in the server extra (jupyter-server, streamlit, the LSP server and their dependencies) and nothing in the dev group was ever audited. This PR:

  1. Adds two audit jobs (first commit, adb9b07) that share the existing ignore-vulns list:

    • Audit - Server: poetry export --extras server (main + server extra)
    • Audit - Dev: poetry export --only dev

On that commit alone, Audit - Server failed with 3 vulnerabilities in 2 packages and Audit - Dev with 20 in 2 packages.

  2. Fixes what they found (second commit). No new ignore-vulns entries.

  3. Limits both new jobs' token to permissions: contents: read (third commit). Without a permissions block they inherited the repository's default token, which can write to most scopes.

  4. Merges the audit jobs into one matrix job (fourth commit). Audit - Production, Audit - Server and Audit - Dev are now entries of one audit job, differing only in their poetry export flags. Each entry keeps its check name, including the required Audit - Production. Audit - All is removed, because plain poetry export writes the same file as --without dev. The Production entry now also gets the read-only token.

Why each change looks the way it does

  • jupyter-server: on a 500 response, 2.20.0 logs the raw Referer header, including any ?token=. This was reproduced with deepnote_core/resources/jupyter/jupyter_server_config.py: 2.20.0 logs the token in plain text, 2.21.0 logs token=[secret]. 2.21.0 has the same requirements as 2.20.0 and no sibling package caps it. The exact pin is bumped, as in chore(deps): Address dependabot and pip-audit findings #111.
  • anyio: neither advisory is reachable through the server packages. jupyter-server, starlette and streamlit use only to_thread/from_thread; the advisories are in to_process and client-side TLSStream/connect_tcp. A fix exists, though, so it's fixed rather than ignored. The floor sits in the server extra, next to the other compatibility constraints there (parso, pywinpty), because anyio reaches users only through that extra. Putting it in [project] dependencies would make it a hard dependency of every install. Poetry picks 4.15.1, which requires typing-extensions>=4.16.0.
  • pyspark: the advisory is a stored XSS in the Spark History Server UI, which nothing here runs. 4.x isn't affected, so the 3.13/3.14 lines are unchanged. Both groups are kept in sync.
  • virtualenv → filelock → snowflake-connector-python: each step forces the next.
    • All 19 advisories are fixed only from 21.14.13 (21.14.9–21.14.12 carry GHSA-4f8h-vr72-p32c / GHSA-cx6f-vjhg-g3cc).
    • Every virtualenv 21.14.x needs filelock>=3.24.2, and filelock 3.20.4 through 4.2.0 carry CVE-2026-112907/-112913/-112940, fixed in 4.2.1. Bumping virtualenv alone would have put a vulnerable filelock 3.32.7 into the shipped environment and turned Audit - Production red.
    • filelock 4 is blocked by snowflake-connector-python 4.8.0's filelock<4. 4.8.1 (released 2026-10-26) relaxes the cap to <5.
    • filelock 4.2.x and snowflake-connector-python 4.8.1 both require Python ≥ 3.11, so the three packages are split by Python version. Python 3.10 keeps virtualenv 20.36.1, filelock 3.20.3 (pinned exactly: later 3.x releases are affected) and snowflake-connector-python 4.8.0.

⚠️ Runtime changes on Python 3.11+

virtualenv is dev-only and never ships: both bundles are built --without dev,license-check. But Poetry locks one version per package across groups, so these move in the kernel and server bundles:

Package Before After Notable changes
packaging 24.1 26.3 Stricter parsing (rejects requirements/markers with a trailing line break; local versions must be ASCII). Some exceptions change type (e.g. InvalidVersion instead of TypeError for non-string input). PEP 440 prerelease handling in Specifier.contains/SpecifierSet.filter.
platformdirs 4.2.2 4.13.5 No APIs removed. Linux edge cases changed: relative XDG_* values are ignored, and a non-private XDG_RUNTIME_DIR is skipped.
filelock 3.20.3 4.2.4 The 4.0 on-disk protocol change affects only SoftReadWriteLock. Stricter validation of timeouts and modes.
snowflake-connector-python 4.8.0 4.8.1 write_pandas(quote_identifiers=False) now rejects invalid unquoted identifiers. Retries of transient chunk downloads log at WARNING instead of ERROR. certifi>=2026.10.18. Vendored urllib3 2.8.0.
typing-extensions 4.13.2 4.16.0 Also on 3.10. Backports only.

The toolkit code itself is unaffected:

  • It uses only stable packaging APIs (Version, parse, Requirement.specifier.contains).
  • It never imports filelock or calls snowflake's write_pandas.
  • jupyter_core uses platformdirs only with JUPYTER_PLATFORM_DIRS=1, which isn't set.

User code that relies on the changed behaviour of these packages could notice. Jupyter Server 2.21.0 also reports its url in jupyter server list and jpserver-*.json with the hostname instead of 0.0.0.0. Nothing found in the toolkit, vscode-deepnote or a local deepnote-internal checkout reads it, but that checkout is from 2026-05-17.

Lock file

As in #143, only the affected entries were spliced into the existing lock: anyio, distlib, filelock, jupyter-server, packaging, platformdirs, python-discovery (new), sniffio (dropped, no longer needed), snowflake-connector-python, typing-extensions and virtualenv, plus pyspark's 3.5.5 entry (now 3.5.9). The pyspark 4.0.1/4.2.0 and py4j entries are unchanged; py4j 0.10.9.7 satisfies pyspark 3.5.9's >=0.10.9.7,<0.10.9.10. Compared with a fresh lock of this pyproject.toml, only the unrelated drift remains that main already has.

Testing

  • poetry check --lock passes, and no lock entry depends on a package missing from the lock.

  • pip-audit with CI's flags on Python 3.11 finds nothing in any of the 4 exports: production, all, server and dev.

  • The full export (all extras + dev) audits clean on 3.12, 3.13 and 3.14. On 3.10 only the known leftovers remain: pillow 12.3.0 (fix(deps): resolve pip-audit failures for pillow, gitpython, certifi and black #143) and virtualenv 20.36.1.

  • The full export resolves on Python 3.10–3.14 with no package outside the lock, except tomli on 3.11, which is already the case on main.

  • Unit tests, in venvs built from the exported lock with all extras:

    Python Result
    3.10 1433 passed
    3.11 1433 passed
    3.12 1428 passed, 5 skipped
    3.13 1429 passed, 4 skipped
    3.14 1429 passed, 4 skipped

Warnings are identical to the base branch; on 3.12 this was compared per test.

  • Jupyter Server 2.21.0 starts with the toolkit's config on packaging 26.3, filelock 4.2.4 and platformdirs 4.13.5. All three server extensions load; /api/status, /api/kernelspecs, /api/metrics/v1 and /api/terminals return 200, and a request without a token gets 403.

  • With virtualenv 21: nox --list works and nox creates the unit-3.10 to unit-3.14 venvs; pre-commit builds the environment for its simple hooks. Not run locally: a full nox -e unit, and the flake8/isort/gitleaks hooks.

Not in this PR

  • The audit jobs only check Python 3.11. pip-audit evaluates markers against the interpreter it runs on, so entries locked only for 3.10 or 3.12–3.14 are never audited. This PR adds to that: filelock 3.20.3, packaging 24.1, platformdirs 4.2.2 and snowflake-connector-python 4.8.0 are now 3.10-only, so CI no longer sees them. Adding a Python-version dimension to the audit matrix would close the gap; 3.12–3.14 audit clean today. 3.10 would need its own ignore list for the accepted leftovers (pillow 12.3.0 and virtualenv 20.36.1), because ignore-vulns applies to every Python version. The required Audit - Production check would also be renamed.

Summary by CodeRabbit

  • Chores
    • Automated dependency audits now cover production, server, and development configurations separately.
    • Updated dependency requirements across supported Python versions, including packages used for server and development environments. These changes affect which package versions are selected during installation and automated checks; they do not change application functionality.

The existing audit jobs export only the main dependencies, so packages
that ship in the server extra (jupyter-server, streamlit and their
dependencies) and the dev group are never audited. Add an audit job for
each, sharing the existing ignore list.

- jupyter-server 2.21.0 fixes PYSEC-2026-4054 (token from the Referer
logged in plain text on 500 errors).
- anyio floor of 4.14.2 in the server extra fixes PYSEC-2026-4024 and
PYSEC-2026-4025; anyio only reaches users through that extra.
- pyspark 3.5.8 fixes PYSEC-2026-3966 in both the dev and license-check
  groups.
- virtualenv 21.14.13 fixes its 19 advisories on Python >= 3.11. It needs
  filelock >= 3.24.2, and filelock 3.20.4 through 4.2.0 carry
CVE-2026-112907/-112913/-112940, so filelock moves to 4.2.1+ and
snowflake-connector-python to 4.8.1, the first release that allows
filelock 4. Both require Python 3.11, so 3.10 keeps virtualenv 20.36.1,
  filelock 3.20.3 and snowflake-connector-python 4.8.0.

On Python >= 3.11 this also moves packaging to 26.3 and platformdirs to
4.13.5 (required by virtualenv 21), and typing-extensions to 4.16.0
everywhere (required by anyio 4.15). Only the affected poetry.lock entries
were spliced in.

Audit - Production, Audit - Server and Audit - Dev differed only in their
poetry export flags, so they are now entries of one matrix job. The job
name keeps each check's name, including the required Audit - Production.

Audit - All is dropped because plain `poetry export` writes the same file
as `--without dev`. With a single pip-audit step, the ignore list no
longer needs a YAML anchor. The Production entry now also gets a
read-only token.
