Summary

Before: about half of kernel restarts took about 2.6 s, and every Run notebook starts with a restart. The old kernel never exited by itself, so jupyter_client killed it with SIGTERM after 2.5 s. On Linux, restarting a kernel that had started a child process always took 2.6 s.

After: the old kernel exits by itself, in under a second.

Kernels now run deepnote_core.kernel.DeepnoteKernel, a subclass of ipykernel's IPythonKernel, set with c.IPKernelApp.kernel_class in the IPython profile.

What's inside

  • deepnote_core/kernel.py fixes two ipykernel shutdown bugs:
    • IOPub is stopped before the control thread. The control thread may still be flushing output through IOPub, so it waits out a 10 s timeout and the process can't exit. Our profile turns IPython history off, and that removes the delay that usually hides this. The kernel registers an exit hook after ipykernel's own. Exit hooks run last-in, first-out, so it stops the control thread first.
    • Exited children are signalled over and over. At shutdown, ipykernel keeps signalling child processes that have exited but were never reaped, until jupyter_client kills the kernel. The kernel now leaves those out. This only happens on Linux, because macOS doesn't list such children.
  • ipython_kernel_config.py sets the kernel class.
  • User code sees no difference. IPKernelApp is still in get_ipython().config, so tqdm and transformers still detect a notebook, and isinstance(kernel, IPythonKernel) still holds. Only the kernel object's class name changes.
  • The module doesn't import deepnote_toolkit, because it's loaded before the shell exists.
  • Neither bug is fixed upstream as of ipykernel 7.4.0, and we pin ipykernel<7. This class can be removed once an upstream fix reaches our pods.

Testing

  • tests/unit/test_kernel.py boots a kernel with the toolkit's profile. It checks that the kernel is a DeepnoteKernel, and that a kernel with an exited, unreaped child shuts down without SIGTERM. It also tests the zombie filter and the exit hook.
  • On Linux with Python 3.10 and ipykernel 6.31.0, all 5 tests pass. Without the profile line, the child-process test fails because the kernel ends with exit code -15 (SIGTERM). On macOS that test is skipped.
  • Earlier runs with the real toolkit profile: 0 of 58 restarts needed SIGTERM with the fix, against 10 of 16 without it.

To check on the review app

Restart a kernel about 20 times, including Run notebook. The Jupyter log should have no "Kernel is taking too long to finish, terminating" line. That line is logged at DEBUG level.

Summary by CodeRabbit

  • Bug Fixes
    • Improved kernel shutdown behavior by stopping the control thread and allowing a short period for it to finish.
    • Child-process checks now identify processes that have exited or become zombies, helping avoid shutdown issues when they are no longer active.
    • Kernels launched with the toolkit’s IPython profile now use the customized kernel, with startup and cleanup behavior managed consistently.

Run kernels as deepnote_core.kernel.DeepnoteKernel, set with
c.IPKernelApp.kernel_class in the IPython profile. It fixes two ways a
restart waited 2.5 s for jupyter_client to SIGTERM the old kernel:
- ipykernel stops the IOPub thread before the control thread, which may
still be flushing through it. With history off, as in our profile,
about half of restarts hit this. An exit hook registered after
ipykernel's own stops the control thread first.
- ipykernel's shutdown keeps signalling child processes that have exited
but were never reaped (Linux only). The kernel now skips them.

Review in Change Stack →

📝 Walkthrough

The change adds DeepnoteKernel, an IPythonKernel subclass. It initializes the control lock before startup, registers an exit hook to stop and join a live control thread, and filters child processes that are zombies or no longer exist. The IPython profile now selects this kernel. Unit tests cover profile selection, process-state detection, shutdown, and control-thread handling.

🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Keep one control lock throughout startup.

In supported ipykernel 6 versions, super().start() registers the control callback and then replaces _control_lock. If an early control request acquires the first lock, a later request can acquire the replacement lock and run concurrently. Preserve the same lock for both requests. The current test replaces IPythonKernel.start, so it does not catch this case. (raw.githubusercontent.com)
